GnuPlot is used to draw 2D or 3D graphs.
Lilypond produces professionally-engraved musical scores.
Graphviz is mainly used for diagrams.
PovRay (Persistence of Vision) is a well-known ray tracing program that gives realistic 3D renderings. Though it is old, PovRay it is still evolving and will be really enough for basic 3D ads in a printed document.
